Material Cost: CSI MasterFormat 1995 vs. 2004
I have a project registered under LEEDv2.2. However, the specifications were organized under CSI MasterFormat 2004.
The LEED NC 2.2 Reference Guide states that Material Cost should include "Divisions 2-10" excluding "Mechanical, electrical and plumbing components, along with appliances and equipment".
The LEED 2009 Reference Guide states that Material Cost should include "Divisions 03-10" plus specific portions of 31 and 32.
Am I allowed to follow the LEED 2009 guidelines for determining material cost for a LEED 2.2 project? This specifically affects Spec. Sections like "Earthwork", which is a Div. 2 Section under 2.2 (therefore included), but not one of the Div. 31 Sections to be included under LEED 2009.

Can't use LEED 2009 MF sections for an NC 2.2 project.

The rules say that you're NOT allowed to use the LEED 2009 guidelines for which materials to include/exclude in an NC 2.2 project. To be safe you should just include the MF 2004 sections that correspond to the allowed MF 95 sections.
If you want to push this boundary you could submit a CIRCredit Interpretation Ruling. Used by design team members experiencing difficulties in the application of a LEED prerequisite or credit to a project. Typically, difficulties arise when specific issues are not directly addressed by LEED information/guide or just include all the allow LEED 2009 sections and see how they review it, but I wouldn't count on that getting approved.
So is Division 33 Utilities (manholes and water, SS and SD utilities) included in NC 2.2 material cost calculations?
No, Division 33 is excluded from NC v2.2 MR calcs.
What about the inverse perspective? LEED Canada NC 1.0 (2004) references Divisions 2-10 for MR5. CSI 2004 Div 2 included aggregate, curb/walk concrete, asphalt, soil, plants. In CSI 2011 they are now spread through Div 31 and 32. As there is no Addenda for LEED Canada NC 1.0 MR5, can I exclude these items in my project?

I have a related question I would like to put forth:
I'm working on two LEED project which are under construction. One is LEED NC 2009 and the other is LEED-Schools 2009. My understanding in defining the total material costs of each is that I am to be looking at CSI MasterFormat 2004 Divisions 3-10 and 31.60.00 Foundation, 32.10.00 Paving, 32.30.00 Site Improvements and lastly 32.90.00 Planting. My problem is that for both projects the architects have utilized MasterFormat 1995 and not 2004. So, which divisions from the 1995 version relate to those noted in the 2004 version?
For example, the spec book for one of the projects has the following listed uncer Division 2 - Site Work: 02300 Earthwork, 02361 Termite Control, 02466 Auger-Cast Piles, 02495 Erosion and Sediment Control, 02510 Water Distribution, 02530 Sanitary Sewage, 02620 Subdrainage, 02630 Storm Drainage, 02741 Hot-Mix Asphalt, 02751 Cement Concrete Pavement, 02764 Pavement Joint SealantsA sealant has adhesive properties and is formulated primarily to fill, seal, or waterproof gaps or joints between 2 surfaces. Sealants include sealant primers and caulks. (SCAQMD Rule 1168. )Sealants are used on wood, fabric, paper, corrugated paperboard, plastic foam and other materials with tiny openings, often microscopic, that may absorb or discharge gas or fluid., 02821 Chain-Link Fences and Gates, 02920 Lawns and Grasses, and finally 02930 Landscape Plants. How do I relate those back to MasterFormat 2004 divisions 31.60.00 Foundation, 32.10.00 Paving, 32.30.00 Site Improvements and lastly 32.90.00 Planting?

I happen to have a handy cross-reference table that CSI put out when they first introduced MF04 back in, yes, 2004. Here's what that has to say for the relevant sections:
31 60 00 is "Special Foundations and Load-Bearing Elements", corresponding to nearly everything in MF95 02450-02490
32 10 00 is "Bases, Ballasts, and Paving", corresponding to MF95 sections 02700-02790 & 02335 (subgrade work)
32 30 00, "Site improvements" covers fences and barriers. Corresponding MF95 sections are 02820-02830 and 02850-02860.
32 90 00, "Plantings": 02905, 02910, 02920, 02930, 02945, and 12810 (interior plants)
